Mate, even Levi goes as far as to say to avoid trying to kill her, he knew how dangerous the shifters were due to how little they knew about them, and again, Zeke played smart by deciding not to engage directly in combat and instead using his throwing skills to wipe them out from the distance, which is an extremely smart move.
Even Levi said how he didnt stand a chance due to the Beast Titan being in open field, until Erwin pointed out the other titans to allow him to get near him, and besides it literally took 90% of the Survey Corps to die in order to take him out, that says a lot about how much Zeke pushed them against the corner.
Also Annie was even pushed by the Levi Squad an only reason she managed to win was due to the unknown factor of being able to control her healing abilities and the hardening.
Zeke is indeed the strongest of them, just look how much he damaged Reiner in combat, and hes no pushover at all, but Levi is simply on an absurd level of skill that even Reiner and Bertholt had to warn him about specifically, theres no point in trying to train with R and B when neither are even close to the same skill level.

The reason why levi didn't kill zeke was because he wanted to inject that titan serum into a injured soilder who survived the suicide charge and have that person eat zeke to steal the beast titan's power, levi said that when he sliced all of Zeke's limbs off.
Levi was fighting an "exhausted" Annie, his words, and Mikasa was ready to tag in. Levi vs a fresh Annie on open ground, I'm sure that's a fight he would go to great lengths to avoid.
