I think you're misunderstanding him saying there's a 5-7% chance that Light's Kira to mean that there's 20 or so other people that also have a 5% chance of being Kira. With the limited clues they have, the reasonable deduction is that Ray Penber saw Kira on the train before dying. And from there, the next reasonable deduction is that Kira is someone Ray Penber specifically was investigating, which narrowed it down to the Yagamis and someone else (I forget who, but not important). With all of that plus the earlier deduction that Kira was a high school student and L's personal observations of Light up to this point, he's focusing so hard on Light, because even with that 5% chance, he's still the most likely suspect based on their current knowledge/leads.
He’s the main suspect because otherwise L would have 0 leads. This was written before the Internet and surveillance state was in full throttle, so in the time period in this story, without the government spy capabilities to monitor everyone, it would be literally impossible to find Kira if he didnt act out or kept a low profile. L sitting around chasing dead ends for years would make for a boring anime
